My Lyme disease Dr. advises Lyme patients not to get a flu shot.

We do not recomend that patients navigating a chronic illness get a flu shot. It is one more thing for their immune syytem to handle and it may provoke other symtomology. The most important thing is to always discuss your treatment plan with your physician.
